These are reissues of Gunnm that came out last year starting in June and ending in December for a total of 7 volumes. The cover artwork is drawings vs. CG.

Does anyone know what the difference between these and the Complete Edition is?

The covers are magnificent! :P

Did he redraw all the BAA volumes completely, or only the covers?

The only difference is that the new edition changed some words due to politically correct trend.
Because of that, Kishiro left Shueisha.

Any idea if they have the original Alita turns into the Life-Tree ending or this is also scrapped to match up with Last Order?

Also, there are 7 volumes vs. the 6 in the Complete Ed. It looks like size and page count changed.

Once the last 100 pages are no longer canonical, they have no reason to insist with them, simply.

As to the seven volumes… well, is the new edition going to have nine volumes (like the original version) or six one (like the so called "complete edition")? If it is the first case, there are still to volumes to go; in the second case, the question remains. Otherwise, they replanned everything, once again, in seven volumes. For God's sake! Probably people at Shueisha really need find some work! :-x
