It was more a cocoon of some sort that had all information of Alita and Fata Morgana in it. Alita had a brainchip since GLO vol. 01 but since Rosco killed Nova before his new backup-cycle, the regenerated Nove woudn't know this fact, thus Alita carried her own brain inside the P-box, unbeknownst to her and Nova. Supa Nova however (a fusion of the Nova that went into space with Alita and the brainchip of the Nova that Rosco killed earlier) now knew the secret of the P-brain and offered Alita the deal. The rest is exactly like you described it.^^ Super Nova got Alitas brain, Lou's brain went into the P-box for exchange.
Lou's brain is still inside the box. Such an important part of the story wouldn't be swept away somewhere between the lines. And although we learned of quite some company names in GLO, "P" is definitely not one of them (leaving the question if P has any meaning)

Also, what about Figure Four? He didn't even showed up in the few scrapyard-chapters... A side story about him would be nice.
