That reminds me, If Ido has no brain how did he register as a hunter warrior?

No problem at all! He had fingerprints, obviously. Only cyborgs had to be identified that way.

bull's eye!!!
but I think given that factory system is ru by Zalem(tiphares) this was not really a problem maybe the deckman just registered Ido's brainchip's serial number or wrote a code in his chip's data, as deckmen do not have a full conscience he/it cannot have been surprised or tempted to reveal anything.
an operation took place (as I have just said )which made Ido recognisable as a hunter warrior.
More over the simple fact that he has a brain chip and became a hunter warrior made him recognisable. former inhabitants of Zalem are not numerous in kuzutetsu and that one of them should decide to be a hunter warrior whereas as former inhabitant of zalem they enjoy a certain prestige and can achieve a high position in society due to their advanced knowledge.
see the extra story.

You are totally right! I had forgotten that the deckman told Alita in vol.1 that "brain branding" was the only way to recognize cyborgs as they had no finger prints and no flesh except for their brains to collect DNA samples.

About Ido's and Nova's brains, It is true that the number of brains in the incubator seems very low compared to the number of inhabitants of tiphares, the reason may be that a selection is operated during the initiation when the brain is read to tranfer its memory data into the brainchip. So Melchizedek applies whatever criteria to chose fitting brains to send to the incubator (sanity, wholesomeness, a certain type of personality who knows?) to replace brains that are no longer fitting.
So that a rotation takes place and brains are always replaced by new ones.
By no longer fitting I mean exhausted brains, that have been working non stop for years, dealing with the accumulated tension of several people and the strain caused by being used as core of Melchizedek's quantum computer hence the development of nervous breakdowns and insanity or even cellular exhaustion.
So there has to be a rotation, by the time she arrived in Ketheres the brains of Ido and nova would be long gone, the there was a chance that Lou's was still there.
Moreover as Cailon said Alita has accepted ido's wish to live in peace, furthermore his personality lives on though he has no memories of his time in kuzutetsu. Whereas Lou's personality has utterly disappeared, she died because she stood to protect Alita. So She feels responsible for her death. Let's not forget that for Alita not a year has passed eversince she defeated Nova in the Granit Inn, so all this is really recent for her.
