Eriorguez that's a nice theory, It will be really interesting to see the end of the first part of Gunnm as a canon (or sort of...) According to Ping Wu those brains are the most happy beings in the universe, so it makes sense.

Computer Arthur seems to suggest the possibility of karmic/quantum vibrations being able to travel forwards and backwards in time. Payne and Tunpo are both Quantum Spirits, not extensions of Toji and Alita's psyches.

Keep in mind that Mini-Sechs is capable of sneaking up on Zekka with his compound eyes, and that Sechs has been learning to keep his mini-self out of sight since learning the hard way against M'badi.
There is absolutely no reason to believe that Mini-sechs isn't present in each and every scene you mentioned. If you can actually mention a scene where you can see both of his bodies clearly unconnected, I'd be more inclined to agree with you.
And even then, the Bunnies maintain their brainchips in remote bodies that aren't directly connected to their tuned forms in any visible way.
